I thought it worked, but today when I had like a dozen alerts, they were all marked as read after clicking on the alert button at the top

I noticed that, too. They all start off as a really light gray on the dark style, and then fade to read as soon as you tap on one. The only distinguishing feature is the “Read X minutes ago” area.

The new ones all defaulted to read 1 minute ago after I clicked on the alert button

Yeah I noticed this as well. It was working correctly before where it was a solid blue dot for unread and hollow for read (and stayed that way until I individually clicked them all), but now they're all read the instant I click the bell.
I noticed the change when the instant updates got added. Not sure if that narrows down how to fix it

It’s likely an issue with overlapping settings. I’ve noticed at least two different sections that control the alerts… the XenForo section, and the modification’s section.

Nice. Mention thread titles as well? They're suddenly dark grey and I'm also not sure when that changed lol

Nice catch, I didn’t notice that one yet. I think the problem is the inheritance… you alter one code to fix one color, but it ends up being used multiple times across the application so it’s bound to conflict.
